Two ways ive found of fixing this, either, from the homepage of Civ, click on mods, and if youve subscribed, after about 5/10 minutes they should begin to download, not too sure why it takes so long, but leave it on the screen and they should be there, or transferring. Another thing you might want to try is to delete your Cache and Moduserdata folders, then restart your Civ-5 game, advance to the mods screen, and then pause for a few minutes. This should prompt steam to download/redownload any mods you are subscribed to.
None of the mods I have subscribed on show up when i start the game. I have tried to reinstall the game, but it did not work.
